I know Genndy Tartakovsky left Dexter's Laboratory right before the series tanked.

But did Van Partible do a similar thing right before Johnny Bravo changed? The change is marked, I think, by the addition of Pops and Carl, the redesign of Susy, and the loss of kungfu/gain of stupidity that hit Johnny himself.

And is the Grim and Evil creator still in charge after the series split (or Evil Con Carne was dropped)?

Van Partible was indeed gone before Johnny Bravo added Carl and Pops in, but he returned for the recent Christmas and Valentine's Day specials. Maxwell Atoms is still in charge of Grim, and the leftover Evil Con Carne episodes that are currently being aired as full shows.
