I was hoping some KND nerd could explain the ending to me. It made no sense.

At the end of the episode, Abigail (Numbuh 5), tricked Father into thinking Numbuh One's still in space, but he's actually returned from his voyage. Now Father will spend the rest of his life looking for Nigel across the universe.

Sorry if I came off as "rude", it's just that so many things happened at the end of the movie that I wasn't sure what he was specifically referring to as "confusing".

Just needed some clarity in order to help answer properly, that's all.

Well you could be specific about it. After all, the OP might not have understand why Numbah 1 went into space in the first place. Which actually branches out to the various other episode of the season before the movie aired. That Nigel Uno was picked and observed to be Earth's representative for the Galactic KND.

Lots of things happened in that episode and since it's been a while since most of us have seen it, it may be hard to accurately answer the OP's question. Your answer is basically the ending but there was some silly stuff happening in between that may have confused some people.

Numbuh 1 had returned home from his mission in space, but Numbuh 5 had lied about that to Father.
