I bought a Gameboy Advance SP a few weeks back, the NES "retro" one...
Then, last week, I decided to buy a second one, since the price had dropped. It was also a retro SP, but this one I decided to keep sealed in it's box. It's, after all, a "limited edition".
Think it'll rise in value, say, around the 30th anniversary of the NES? Or should I just bring the thing back or sell it off, not wasting my time.
...or...should I keep a second one in box, in perfect condition---just for sentimental value?

You won't get any real money for it.
If wasting money is your thing, then by all means keep it.

I've got about another 30 days left that I can still return it...decisions, decisions...

I'd return it and spend that money on some games for your new GBA. The GBA "special" NES version won't be worth any more than any other GBA in the future.
Return it so you can save up for a NDS.

Man this is such a tough decision. I just want a backup in case something ever happens to the first SP. I think I'm gonna keep it.

Nintendo does have a repair policy though, they'll replace the machine with the same exact version if it ever breaks

Return it and save your money for a DS or some other games.
I've kept all my Gameboys but I've never gotten two that are exactly alike. I don't except them to ever raise in value despite at least one of them being "limited edition". I just bought it because it looked cool.

Return it. It probably won't be worth as much in the future so you'll just be losing money there.

Nah, I'm gonna keep t. If anything, I'll have a mint condition one for my own satisfaction.
(I wish I had a sealed 1989 Gameboy. That'd be cool.)

Why would you need a mint condition gameboy SP?
I mean if you're not going to play with it it's sorta against it's initial purpose...
Also a sealed 1989 gameboy is worth squat

It's not amount monetary value, it's more of one of those "Hey cool, you have one of those, that's neat." sort of deals.

Actually EGM flushed a GBA in the toilet and three days later it started working again.
They named it Jesus.
